Is it possible to calculate formants every 1 ms. When I try to set the frame length option in the formant plot pane to 0.001s the resulting file does not contain enough data points to match up with the waveform. It seems to get shifted to the left.

I think it may have to do with the fact that it can't compute any formants at the edges of the file because of the windowing, but I might be wrong. When I set the down-sampling frequency to 11025 instead of 10000, it seems to work better (The recordings are sampled at 22050 Hz).

Another problem is that formant tracking is sometimes not very reliable. I've actually looked at using Praat for this task, and it gets better results when you consider only the vowel that you're interested in, and give it approximate values for the formants (because you already know what vowel it is). I know that the formant tracking function comes from ESPS, but it would be nice to have some additional functionality where you can feed it ranges of where you expect the formants to be.

We have a formant tracker (internally only) that uses the input of an automatic aligner to generate reasonable starting candidates for each vowel. Difficult enough to find time to support WaveSurfer, but who knows...
